Some sites run Javascript which is harmful to the user, if an average person uses the computer how will he know that the script running is not harmful?

simple...he will NOT know...
even if it is an experienced user, the JS can be very encoded, dificult to understand, etc...
if you think a site may be harmfull, block access to it...or you can also disable javascript on your webbrowser.

If your referring to your computer, and an "average person" is someone who doesn't know much about security then you might want to disable JavaScript.
As Edu said, he won't know, what the script is doing of course won't be presented to the user necessarily.

OK java scrpits can do nothing with your computer if they don't run AX content.
the most popular viruses and trojans are written with a binary code in your computer rather than downloading, so try not to use applets with AX from an unknown site.
Hint : use mozilla firefox rather than IE.
